The plane had taken off from Minneapolis airport earlier in the day, as reported by the ABC affiliate KGO-TV.
Travelers were preparing to disembark when they saw the commotion at the front of the plane.
'We were all shocked and stunned. What was happening?' one passenger, known as Sarah, said.
Sarah documented what unfolded on board the aircraft.
"They barged through and stormed the cockpit," she said.
"They removed the co-pilot, cuffed him, presumably arrested him."
Sarah said the co-pilot was then flanked by officers, walked down the aisle, and taken off the plane.
She recalled how the cabin crew seemed bewildered by what was going on.
"I looked at him [the pilot] and I said 'What's going on?'" one told the Fox affiliate KMSP-TV.
The traveler said passengers were standing up on the plane, a Boeing 757-300, getting ready to grab their bags from the overhead lockers.
Another passenger told The San Francisco Chronicle that some of the agents who stormed onto the plane were carrying guns.
The traveler said the agents had badges and vests with letters on them.
Once the co-pilot was taken off the plane, some agents then re-boarded the aircraft to collect his belongings.
A Boeing 757-300 twin-engine jet can carry up to 295 passengers and can travel at a maximum speed of 571 mph.
The plane's arrival into San Francisco was delayed due to heavy fog.
More than 50 million people passed through San Francisco airport last year.
In 2023, the airport was named the 13th busiest airport in the US.
"This is an ongoing local investigation with the Contra Costa County Sheriff's Office," a Homeland Security spokesperson told The Chronicle.
Delta officials are yet to issue a statement.
The U.S. Sun has approached the Contra Costa County Sheriff's Department and Delta for comment.

American girl meets nightmarish fate after being abducted for ransom in Mexico
A teen girl from New Mexico was found brutally murdered and buried in a shallow grave in a Mexican border city after kidnappers demanded a ransom for her release, authorities said. The body of Dayana Llaguno, 17, from Hobbs, New Mexico, was discovered last week buried under about two feet of dirt in a yard at a home in Juárez near the Texas border, according to the Chihuahua State Attorney General's Office. Llaguno, who posted frequently on social media from the crime-plagued city, had left her home in New Mexico on July 16. She crossed the border in El Paso, Texas, with a family friend. Three days later, her family received WhatsApp messages demanding money to free her that included photos and videos, prosecutors said. Investigators later searched a home on Sierra Moncayo Street in the UrbiVilla del Cedro neighborhood in southeast Juárez and made the grim discovery. Llaguno's cause of death was asphyxiation by strangulation, prosecutors said. Authorities have not named any suspects. A spokesman for the Chihuahua Public Safety Department, Antonio Garfio, said that Llaguno originally traveled to Juárez to go shopping with her family friend before asking if she could visit someone she knew. She was reported kidnapped after she failed to return. The FBI declined to comment when contacted by the Daily Mail. The US State Department did not respond to a request for comment. Attempts to reach Llaguno's family were unsuccessful. The teen's Facebook profile is filled with photos and videos apparently taken in Juárez. She share her last images around the time her family received the text messages. One shows an empty street in Juárez with a time stamp of 4:20am. Another shows a photo of the teen posing as a song plays and lyrics flash on screen. 'I know I'm going to die, that's why I'm living like crazy,' a portion of the lyrics read. Juárez - once considered the most dangerous city in the world - recorded at least 95 kidnappings in the first six months of 2025, according to data released by the Chihuahua Attorney General's Office. Two of the victims were murdered and six were able to escape on their own. Of the 95 kidnapping victims, 20 held dual Mexico-US citizenship. Llaguno's death stunned her friends, some of whom questioned why she had traveled to Mexico.

Delta employee ‘recorded explicit videos on child passenger's iPad'
A Delta Airlines employee is accused of using a child's iPad to record pornographic images of himself that were uploaded to the cloud. A month after the family lost the item, wrapped in a pink Peppa Pig case, explicit images of the employee allegedly started appearing in the device's shared cloud storage. The child is said to have discovered the images when searching for the missing iPad using the Find My app. According to a lawsuit filed by passengers Tory and Brooke Brewer, of South Carolina, at first, the pictures simply showed the Delta employee in uniform. Yet the images became increasingly more explicit. 'In the videos, the Delta employee is masturbating while in his Delta uniform and wearing his Delta name badge,' the lawsuit claims. 'Before their trip, during their travel, and after their journey ended, the plaintiffs had no expectation that they would be subjected to vile and disturbing pornographic material as a result of their choice to be ticketed passengers on one of the defendants' flights.' Employee 'hacked into family Amazon account' The Brewer family is being represented by lawyer Tola Familoni of the Motley Rice law firm. He told the Guardian: 'What should have been a fun family getaway was riddled with confusion and anxiety over unauthorised access to their personal devices, a breach of privacy, and the transmission of highly inappropriate, explicit video recordings sent through their child's personal devices.' The lawsuit claims the incident happened in July 2023 after the Brewer family flew from Charleston to New York City's John F Kennedy Airport. The lawsuit alleges that the Delta employee, who is not named in the legal filings, was also able to hack his way into the family's Amazon account. Once inside the account, he allegedly set a new profile under the name 'Gay'. The lawsuit says the family's children saw what had happened and alerted their parents In a statement to The Telegraph, Delta said it was aware of the legal case. 'The accused individual is not a Delta employee but one of a vendor company,' it added. 'We have zero tolerance for unlawful behaviour of any kind but will decline to comment further on this pending litigation.' The Brewer family is suing both Delta and Unifi Aviation, a ground handling and aviation services company. They are alleging negligence, negligent infliction of emotional distress, intentional infliction of emotional distress, sexual assault and harassment.
