Carles Gil got New England on the board in the 80th minute, firing a right-footer from outside the box.
The win leaves Inter Miami fifth in the Eastern Conference, with games in hand on the sides above them following their Club World Cup exploits.
Messi also scored twice against Montreal last week in his club's first outing after their exit from the Club World Cup.
Miami host Nashville SC in Fort Lauderdale, Florida on Sunday.

Nectar Triantis triggers Sunderland wage rise as hopes over Hibs return fade amid big time transfer options
Triantis also has a number of big options in the English Championship and in Major League Soccer It is looking increasingly unlikely that Nectarios Triantis will be returning to Hibs. The Easter Road side has held talks with Sunderland over a permanent club record deal. The midfielder was a standout on loan at Easter Road last season. David Gray and his board have pushed the boat out to try and land the 22-year-old on a permanent basis. They have been forced to wait as Triantis has gone back into the Sunderland fold for their pre-season trip. The Australian has also triggered a significant wage increase as a result of the Black Cats promotion back to the Premiership. Hibs would struggle to get near those wages. Triantis also has a number of big options in the English Championship and in Major League Soccer that Hibs wouldn't be able to compete with financially. The player also has to make a decision over his international future with Australia and Greece both options. That will be a big factor in his decision as he will want to go and play at the highest club level to enhance his international ambitions. Hibs best chance would be to get Triantis back on loan, but that would only potentially happen at the end of the window and would be a long shot if his other options weren't to materialise. Gray said before their draw in Midtjylland that he hadn't given up on getting Triantis back. The Hibs head coach, speaking to the BBC, said: "He was brilliant to work with. 'He's earned the right to go back to his parent club for pre-season there. They're on a different schedule from us, as they started later, so there's always going to be time within these situations to see exactly what the lie of the land is." F1 car wheeled off Belgian Grand Prix grid minutes before race in huge blow
Alpine's miserable season went from bad to worse at the Belgian Grand Prix when Pierre Gasly suffered a car problem before the Sprint race even began. As a result, his car was wheeled off the grid just 15 minutes before the start of Saturday's short-form race. Gasly had headed out onto the track with the rest of his rivals for his reconnaissance laps of the Circuit Spa-Francorchamps ahead of the first of two races this weekend. The Frenchman would have been eyeing a possible points finish after superbly qualifying eighth on the grid for the Sprint. But he never even got the chance to start after reporting a loss of power while heading to the grid. Alpine called him into the pit lane but Gasly ignored that request, as he pulled up at the back of the grid as usual to be wheeled to his starting spot. His engineers did exactly that, but it soon became clear that the problem was more serious than they had hoped. They took the engine cover off the car and spotted a problem that could not be fixed on the grid, and so the car was wheeled back tot he garage just a few minutes before the start of the Sprint. And the team confirmed shortly after that the car had suffered a water leak issue and that Gasly would not be able to start. The 29-year-old was soon out of his car and looking frustrated as he spoke to team boss Flavio Briatore and his engineers back in the garage. To make matters worse for the team, Gasly's team-mate Franco Colapinto was set to start from the pit lane after changes were made to his car. The Argentine had qualified in the bottom five anyway and so was already unlikely to score points. ---
