Messi had two more shots on target blocked in the second half, but Miami would not find the net for the remainder of the game.
Carles Gil got New England on the board in the 80th minute, firing a right-footer from outside the box.
The win leaves Inter Miami fifth in the Eastern Conference, with games in hand on the sides above them following their Club World Cup exploits.
Messi also scored twice against Montreal last week in his club's first outing after their exit from the Club World Cup.
Miami host Nashville SC in Fort Lauderdale, Florida on Sunday.

Gyokeres had been tipped to leave Sporting Lisbon this summer after two hugely prolific seasons in Portugal and failed to report for pre-season training in an effort to force a move away from the Portuguese champions. Arsenal made Gyokeres their top target after pivoting from Benjamin Sesko when the RB Leipzig striker's wage demands became an issue. The Gunners have since been in discussions with Sporting - the move was initially held up because of negotiations regarding add-on payments - but an agreement has now been reached. Gyokeres will return to England, where he previously played for Brighton and Hove Albion, Swansea City and Coventry City. It was his performances with the Sky Blues that saw Sporting, then led by Ruben Amorim, sign the striker. Gyokeres's competitive debut for Arsenal is likely to come against Manchester United at the start of the Premier League season on August 17 - which will see him come up against his former manager. Arsenal knew that their priority this summer was on adding an out and out striker with Mikel Arteta having to find makeshift solutions. That has seen Kai Havertz often lead the line over the past 18 months when fit, whilst Gabriel Jesus has struggled for fitness and consistency. Gyokeres takes Arsenal's spending to around the £200m mark with the Swede joining the likes of Martin Zubimendi and Noni Madueke in bolstering the club's squad ahead of another attempt at ending their wait for a Premier League title. Speaking on Friday, Arteta said he "cannot talk about a player who is not ours yet", but hinted that any new signing would join the tour as soon as possible. He said: "For sure. Obviously once we have finalised everything with a player we want to integrate him with the team as quickly as possible. With Noni [Madueke] it was impossible because he needed some time [after playing in the Club World Cup]. I think he's going to take a shorter vacation than he deserves because he wants to join us straight away, as soon as we're back. "I think immediately is better, so they can start to join the team, get to know each other and get the ideas we want to put in their minds."

July 26 - The Columbus Crew acquired striker Wessam Abou Ali for an undisclosed transfer fee on Saturday. Multiple reports said the MLS club paid $7.5 million to land the Egyptian Premier League star. Abou Ali, 26, joins the Crew as a designated player and is signed through 2027 with a 2028 club option. "Wessam is a special player whose journey speaks to his resilience, character and tireless work ethic, which are qualities we value at our Club," Crew general manager Issa Tall said. "He is a proven goal-scorer who knows what it takes to help his team win. His clinical finishing, energy and charisma will strengthen our squad, and we are confident that he will thrive within our system." Abou Ali led Al Ahly to consecutive Egyptian Premier League titles in 2023-24 and 2024-25 and was the league's leading goal scorer (18) in 2023-24. The team also won the Egyptian Super Cup in 2024 and the CAF Champions League in 2023-24. He tallied 38 goals and 10 assists in 60 matches across all competitions with Al Ahly, including a hat trick against FC Porto in the FIFA Club World Cup on June 23 in East Rutherford, N.J.
