Teesside Crown Court was told the 21-year-old performed sex acts on him at her home in Thornaby, North Yorkshire.
But she refused to let him touch her, claiming she was on her period, it was said.
Watkin has been accused of sexual assault after she allegedly concealed her male genitalia from him.
In a police interview played in court, the alleged victim said: "All the way throughout she made out she was fully a girl."
He told officers how the pair had been sat for a while drinking and chatting before heading to the bedroom.
The man added: "Throughout the full time, she was telling me she was on her period.
"It was like as far as I was concerned she was a female."
Asked how he felt about discovering the truth, the alleged victim said he felt like "it's taken away my manhood".
The man continued: "I see it as something that upsets me. I'm just trying to hide my emotions. At first I did just have an emotional breakdown."
Jurors heard Watkin had no gender reassignment surgery and stuffed clothing inside her bra.
Her Snapchat profile used a female cartoon avatar and there had been no discussion about sexuality or gender, it was said.
Watkin later messaged him to admit she had a 'massive secret' to which he replied to ask if she was pregnant.
Instead, she revealed: 'I'm trans. I'm sorry I didn't tell you."
The man messaged: "WTF. So you have a d***?".
He added: "OMFG. I feel ill," before reporting her to the police.
The complainant told officers he was "shocked" and claimed he would not have got with her if he knew Watkin had a penis as he "didn't swing that way".
Watkin denies two counts of sexual assault and one count of sexual assault by penetration.
The trial continues.

A man in his 20s, understood to be another apprentice jockey, required hospital treatment with what police described as 'serious facial injuries', though no arrests were made at that point in time. Suffolk Police said in statement sent to the Sun on August 7: "Police were called 5.07pm on 4 August to reports a man aged in their 20s had been assaulted the previous night in Exning near Newmarket and had attended hospital with serious facial injuries. "Police investigating. Currently no arrests. Anyone with any information is asked to contact police quoting crime reference 37/43761/25." On Thursday, police issued a second statement which said: 'A 21-year-old man was arrested on 18 August on suspicion of assault (GBH). He was subsequently bailed to return to police on 18 November. The investigation continues.' Police policy is neither to confirm nor deny the identity of any individual before the point at which a charge is issued. The Crown Prosecution Service defines GBH as "really serious harm. The harm does not have to be either permanent or dangerous" and, if found guilty, perpetrators can face jail sentences.
