Bonnyrigg goalkeeper Paddy Martin did well to keep out a Joao Balde strike in the 24th minute, before Aaron Arnott fired over at the other end.
Kerr Young was unable to make the most of two chances for the hosts midway through the second half, with one header coming off the crossbar and a second being saved by Chris Truesdale.
East Kilbride forward John Robertson subsequently missed with a shot late on as Mick Kennedy's Lowland League champions sealed their ascension and condemned Jonny Stewart's Bonnyrigg to relegation.
While the Kilby make a first entry into the SPFL, the Rose drop out after three seasons.

Edinburgh City have today been hit with a 15-point deduction by the Scottish Professional Football League relating to an insolvency event. The League Two side appointed a provisional liquidator in July this year, and league officials have reacted with a hefty punishment to leave City isolated at the foot of the table. An SPFL statement read: 'The Scottish Professional Football League (SPFL) has today confirmed the imposition of a 15-point deduction for Edinburgh City, as per SPFL rules on clubs suffering an insolvency event. This deduction follows a provisional liquidator being appointed in respect of the club on July 22 this year in relation to an unpaid debt due by the club. The William Hill League Two table has been updated accordingly.' Rule E1 of the SPFL rules and regulations states that 'where a club takes, suffers or is subject to a deductible insolvency event that club shall…be deducted 15 points and 5 points in the League in consecutive seasons'. City intend to appeal the decision and posted a comment on their social media channels. 'Edinburgh City FC hereby acknowledges the penalty imposed upon it by the SPFL this morning,' they said. 'The club will begin its appeal process immediately. No further comment will be made at this time.' Edinburgh City began their League Two campaign on Saturday with a 2-1 defeat against Stirling Albion at Meadowbank. Their Premier Sports Cup campaign ended miserably with 4-1 and 4-0 defeats against Partick Thistle and Queen of the South respectively. Following a 0-0 draw with Stranraer - City won 5-3 on penalties - the Capital side then suffered a demoralising 8-0 loss at Ross County. As an instant result of today's SPFL sanction, they have been left 15 points adrift at the bottom of League Two. The SPFL moved to deduct Hamilton Academical 15 points last season for breaking various league rules, which led to their relegation from the Championship to League One. Accies also appealed at the time but an independent Scottish FA disciplinary tribunal found the Lanarkshire club guilty of four offences, including the non-payment of players and not acting in "good faith" when dealing with the governing body regarding a previous transfer ban. Hamilton chairman Jock Brown said in a statement at the time: 'The club is obviously very disappointed at the outcome of the appeal to the SFA tribunal, where the decision of the SPFL tribunal was upheld with the result that the 15-point deduction stands. The board is prevented from making any further comment on the matter by SPFL regulations but will communicate further with supporters in early course.'

Ally McCoist and Paul McStay took in EK's inaugural SPFL clash against Spartans The stars came out for East Kilbride's historic day in the SPFL on Saturday. But Kilby boss Mick Kennedy just wishes his side had produced a sparkling display in front of Old Firm legends Ally McCoist and Paul McStay. Hometown hero McCoist and McStay were in attendance at to witness the club's League Two debut on home turf, but Spartans hadn't read the script and dished out a 3-1 humbling to give the bookies' title favourites food for thought. Gaffer Kennedy caught up with the two on the day and admitted he would have preferred it if they had seen a better version of his squad. He said: 'Ally and Paul were there which is good. Ally is a particularly good friend of the club and whenever he's not commentating on games or working, he gets along. 'Paul had flown in from Australia for the Celtic game on Sunday to bring the trophy out [on flag day], so I spent a bit of time with Paul before the game. 'He is a Scottish football legend like Ally so it was good to catch up with them. 'I spent a bit of time with Paul before the game and we had a good chat about life in general. 'It was just a bit unfortunate with the performance we put in. 'It was a historical moment for the club, but the result won't define anything. 'Everything is there for the club to progress and move forward."

East Kilbride put former Hamilton Accies ace on transfer list
Reegan Mimnaugh is looking for a new club Midfielder Reegan Mimnaugh is set to leave East Kilbride after being transfer listed. The 23-year-old former Hamilton Accies man, who has experience of playing in the Premiership, joined Kilby last July and helped the club to the Lowland League title last term. He has featured in all four of Kilby's competitive matches so far this term, but after Saturday's 3-1 loss to Spartans in their League Two opener, the club announced on their social media page that he is available for sale. Mimnaugh - who is contracted until the end of the the 2025/26 campaign - has been blighted by injury in recent seasons, but was seen as a coup of a signing by boss Mick Kennedy when he arrived at the club. Kennedy told Lanarkshire Live Sport: "We just had a chat a couple of weeks ago and decided that the best thing was for Reegan to move on. "We gave him a bit of time to try and sort something himself but nothing materialised. "It was a decision made about 10 days ago, so we hope he can find a new opportunity." The news comes shortly after fellow midfielder, Luke Main, partedcompany with East Kilbride to join Westof Scotland Premier Division outfit Auchinleck Talbot. A club statement read: 'East Kilbride Football Club can confirm the transfer of Luke Main to Auchinleck Talbot. Everyone at the club would like to thank Luke for his service and wish him every success for the future.' Main made his Talbot debut in a 4-0win over Pollok and also helped the Ayrshire side to a 4-2 win at Arthurlie atthe weekend, from the start.
